Optimisation

After the initial alignment is done you can try to optimise the aligment by shifting the frames slightly compared to the reference frame and calculate the difference in the aligned area (equal to FFTsize). This difference is the sum of the squared differences in the aligned area in the frame vs the reference. You can see this in the graphs as a blue line. The optimisation process can be run once (by pressing the optimise button) or you can set Autooptimize and set for a goal. This option will reduce the differences until the changes in successive optimisation runs are less than the value of the thumbwheel control (1%). In the images to the left this can be seen, the top shows the first run, notice that the green line is the image that is getting optimized. After the 1st optimisation (top) the differences were reduce by 8% thus another run started (bottom).
